This PR reworks the CLI reference into a proper landing page modeled on the Python API reference index. It now greets visitors with an intro paragraph and grouped command tables, while the root command's usage and
--helpmove to their own page. Also standardizes the API reference index title from "Reference" to "API Reference" for consistency with the CLI and MCP reference titles.
