  • Implement General `treatment` and `sample` Slots in CoreGx

    To facilitate better modularity of the GxSuite package and increase the utility of CoreGx, we have decided to rename the slots corresponding to sample to `sample` and treatment to `treatment`. This will allow the reuse of CoreGx methods in all three currently inheriting packages and pave the way for potential integration of Xeva into the GxSuite of packages.

  • Update `summary*` and `signature*` Methods in CoreGx

    Once the LongTable and MultiAssayExperiment are fully incorporated into a CoreSet, we need to update the methods that do computation on them. This requires rewriting `summarizeMolecualrProfiles`, `summarizeSensitivityProfiles` as well as `drugPerturbationSig` and `drugSensitivitySig`. It is unclear at this time if the latter two will be refactored into CoreGx or updated in PharmacoGx.

  • Incorporate the LongTable into the CoreSet Constructor

    We have a new object for supporting drug combination data in CoreGx, and therefore PharmacoGx, ToxicoGx and RadioGx. The first step to incorporating this new data into these objects is to update the constructor to accept and validate a LongTable object.
