The prepare_inputs.py script should be modified such that
python prepare_inputs.py --output_dir features --molecule H2 --basis def2-QZVP
does not fail with
prepare_inputs.py_orig: error: unrecognized arguments: --output_dir features --molecule H2 --basis def2-QZVP
