When adjusting color then also index, pointStart and animation is added to series[].

Perhaps more a update() issue than HighchartsControls?

Thanks, yes this is a Highcharts issue with update and chart.getOptions. It is real, but should be handled in the HC repo. It's worse with Stock charts, where a lot of different options are dragged into getOptions.
