We are using Tempo timesheets add-on. When using smart commits with #time and an annotation, the whole commit message instead of the annotation only is added as description.

We´d like to add the annotation only.

I assume you would like to see just the testing smart commits text in the worklog, right? That's something cannot be configured at the moment in the add-on.
