I want to be clear that I do not know if this is a bug, intended behavior, or acceptable but untested behavior. I use worldgate mainly with Asuna worlds. In the past, I have used the default v7 mapgen, and gates have appeared generally on the surface. Sometimes on the surface of the ocean, sometimes on the side of a cliff, but in my limited experience, always above ground.

Lately I've been making Asuna worlds with the "valleys" mapgen, which I enjoy because it generates less extreme landscapes than v7, and because the biomes are altitude-sensitive. One problem I've been having, though, is that about half of the native world gates are above sea level but significantly underground. I'm not sure if this is an effect of 'valleys' landscapes having greater overall altitude variation, where whole regions will be above 60 or 90m, and I'm not sure if it's even a problem. But I thought I'd mention it and ask.
